I couldn't go further into the Institute, despite a dozen synths knocking on the door to Shauns apartment. You follow the Minutemen quest lines and don't do the Mass Fusion quest for the Institute or Tactical Thinking for the BOS and you'll be able to stay friendly with Minutemen, Railroad and BOS and continue to do their radiant quests.
